the damage from the bipop bomb does not stack after the refresh

To clarify the point you're trying to make here, I think you're saying that if you cast two Sticky Bombs with Echo Shard, the second one's damage is based on the number of hit stacks you have on the spell at the time of cast, rather than when it blows up? So both bombs you send will do the same amount of damage, rather than increasing if the first one hits an enemy.

Yes, that's right. I got the gist of it. It's just that when you quickly place 2 bombs, the damage increases only from the first one. And the second one seems to disappear and does not stack

The damage stack does increase from both of the refreshed bombs.
What you're seeing is that the second one's damage is calculated from before the first bomb's damage stack has been added. The added damage a Bebop bomb has is computed when it is cast, not when it explodes - but the total stacks for the future after both explosions is correct.
