If I use my entire toolbar of abilities then melee the box to toggle cooldowns off, everything gets reset except the ultimate - making me wait the entire duration. Once the first cooldown wears off after hitting the box, it then refreshes without cooldown. Could be for other characters, too. Haven't checked
