It seems like Fury Trance still works if your unstoppable, and I've heard of a Dota item that works similar to Fury Trance that also functions similarly so I'm assuming that Fury Trance Silence should still work in Yamato Ult and Silence her but currently it doesn't work and Yamato is able to get all the benefits from Fury Trance while also being able to cast abilities.
