This is strictly a visual bug, I have verified this by picking Abrams in a custom game, reproducing the steps described below and finding that the bugged ultimate invested ability point did not reduce the cooldown of the ultimate.
Steps to reproduce the bug:
1. Invest 3 points into desired ability.
2. Invest 1 point into an ability that is not to be upgraded, then retract the investment.
3. Invest all 3 points into desired ability.
At step 2, the bug will effectively be reproduced as shown in the screen shot below. Game will show, at the very least, the player client a wrong ability points investments. However, this does not affect what the ability does in game.
EDIT: Should be noted that on Warden, it displayed the ultimate increased range, stating it is 16 meters and not 12 meters. Which is why I tested on Abrams, where it stated lower ability cooldown. When actually using the ultimate on Abrams, the cooldown was 185 seconds not 150 seconds, which shows that it is a visual bug.
