Malice stacks no longer show the stack count on the nameplates of NPCs including creeps, guardians, walkers, jungle creeps. I tested it on the sandbox, and both the dummy and the enemy bot heroes did not show stack counts. I haven't noticed if it shows on actual players, maybe I haven't gotten close enough yet. Either way, this only started happening with this new map update. With a brief test of applying a stack and shooting, applying a stack and shooting... it appears that the actual debuff is stacking correctly based on the damage I was seeing.
