Currently, certain upgrades do not affect abilities if leveled during ongoing casts. This seems inconsistent, since for example Hyper Beam does not get the tier 2 damage upgrade during ongoing casts, but does get the tier 3 healing upgrade during an ongoing cast. Siphon Life doesn't get duration, Ice Beam doesn't get the tier 3 upgrade, there's just a lot of upgrades affected by this inconsistency.
