Spamming skill upgrade while stunned removed the ability points permamently

I was in dynamos blackhole and tried skilling up the skill, first time it declined correctly and refunded the points, but then i tried again, spamming this time and it removed ability points. I've not been able to regain lost points and finished the game technically handicapped. Ive saved the footage if needed but it would probably be easy to replicate
