This appears to be a bug, as indomitable doesn't prevent any CC (the counterspell eats it).
Counterspell should have priority - indomitable should not be able to be triggered while counterspell is active, since counterspell blocks all effects in it's ~0.9s duration.

I've been playing a lot of Vindicta lately and this particular bug is extremely, extremely annoying and extremely common.
For whatever reason, about 25-33% of the time when you zoom in to snipe, you will instead shoot a regular M1 bullet and exit the scope. This is **incredibly** frustrating...
